Is it true that if you only save 1 car per garage, the cars are less likely to lose their customization from bugs/glitches?
Are there any other tips for preventing loss of customization (or even disappearance of saved cars)?
I have heard that you can lose cars if the garage door is open when you enter the safe house and then save it...and that even flying over houses (not sure at what altitude or if it matters) can make cars disappear somehow.
I bought the PS2 "Greatest Hits" version because I heard they fixed some bugs/glitches...but I bet there are plenty left.

I believe there is some truth in that. I used to save my Customised cars in the MASSIVE garage in Hashbury or whatever in western SF near Wheel Arch Angels, and one day I lost ALL the customisations and the cars returned to their normal state.

Sometimes customizations disappear on modded vehicles sometimes when modded from WAA. Specially in Doherty Garage and SOMETIMES on the Mullholland Garage. I think maybe the paintjob expires after a lot of in-game months. Well that is my theory..
The special paintjobs (probably all customisations, I can't remember) disappears if the garage door opens and closes when you don't have a visual on the contents. That's why lzw3 lost the customisations of all of his cars at once. So don't save your customised cars in garages that opens when you fly over them at a low altitude or when you drive past them (the Doherty garage springs to mind).
You can even try it out yourselves: When you stand in front of a garage with a customised car in it, walk away from it so that the door closes. Rotate the camera around so you can't see the garage. Walk towards the garage until you hear the sound of the door that opens and immediately walk the other way so the door closes again. The car should have lost its customisations now.
