Alright, Did a search AND using the Pinned topics and found nothing on the subject, so here goes:

On the mission "Black Project" when you enter the mission sphere, it will warp you back to in front of Verdant Meadows instead of progressing as usual...Never had this happen before...This is a V2 game(bought from Wal-Mart #990 back in June 2005)-so, there is NO doubt it is a legit game...NO Cheats OR Trainers Used...This is on a Chain Game save, if it helps...Here is a video to show it:

I had this problem when I first time played San Andreas. It's because of Carl's fat. If you listen and watch the cutscene, you'll see Truth talking about "Carl's shape" which is the reason why you can't play the mission. Being overweight prevents Carl from running fast and jumping high. In the Black Project mission there is one place where Carl could get stuck if he is unable to jump up from a lower passage. It can be avoided but is a trap were he allowed in if he is too fat.

You'll have to lose weight to be able to play the mission.

If you wonder why the mission does not continue; your issue is quiet simple as all you have to do is to lost some weight as 'The Truth' told you in the cut-scene. Go to the Las Venturas Gym, as this is the nearest location for you, and grab the bike, or run on the mat. Lost enough weight until C.J. becomes physically skinnier and come back to the mission location.

But CJ's fat level is only around 30%...(ie. the fat bar is less than half)...The first two times I did attempted this mission, there was no cutscene that said that, and on this last attempt(in the video), there was a cutscene, but CJ's fat level was not that high, as I never keep it very high to begin with, also, I rarely eat at the in-game restaraunts and when I do, I usually eat the Salad meal...So, What's up with that?

Also, it is less than when I did the mission for Woozie where you have to swim underwater to the boat back in San Francisco...and that mission also has restrictions on appearance as well?

I know 30% seems less, but from the video you've given Carl seems pretty fat. I don't know, try to lose even more weight.
I don't think you can compare the Amphibious Assault mission with this one, considering that Carl in that mission actually caries all his weight by himself, while in Black Project it's a machine that is supposed to carry him, which is a little more difficult. It's easier to swim (follow the gravitation) than going against it with the Jet-Pack.

Try to lose some more weight, it should work. Otherwise, try to upload your save so we can take a look at it.

C.J. must be in his skinny or muscular form body to have access to your mission. As I said, make some sport exercises and everything should work. There is always a cut-scene whatever the mission; you may have pass it rapidly by pressing a key.
Concerning the Woozie's mission called 'Amphibious Assault', there is a kind of restriction as you said; you actually must have a minimum skill of apnea in order to have the real cut-scene which unlock the mission. You just have to go on the pier of San Fierro (or wherever in the sea) and stay under water for a few seconds, and so on until the character gains snorkeling. Use the stats command (TAB per default) when you are in the sea to see your ability to breath.

I know what's happening with Amphibious Assault. You need to increase your lung capacity, just go down to the water and dive underwater. At the top right you will see a bar that depletes gradually. That's your oxygen. When the bar is nearly gone, go back to the surface for air. Wait till the bar is full again, then repeat. Rinse and repeat. You will need about 30% lung capacity for the mission. The more the better because you can stay under water for longer, good luck
