I have this same problem with my game bought from Steam.. it just started happening today for no known reason. I go normally to Load game and choose any file and it just starts a new game :S I have no idea what could cause this. I may have to re-install the game again..

Always make your own Trouble Topic unless your system and setup Matchs the other players, which yours doesn't. (Disc vs. Steam)

Have you tried the delete GTA_SA.file? reboot and play.
Did you Mod the game in any way?
Did you use any Cheat and save?
What is your OS?
How much of the Game (last mission) did you play before the problem.
Are the Saves your own?

Uhh I haven't cheated or used mods.. Last mission was Photo Opportunity. I use Vista and the saves are my own. I got another GTA_SA file from net which is version 1 and it works perfectly. The problem is in Steams version 3.00 file. I played first time that far in Steam game so don't know does this always happen after Photo Opportunity.

GTA_SA.set files are unique to the computer that created it.
This file contains the unique configuration of the computer and is created at the end of each game play.
