Don't know if these moments are emotionally touching nowadays...and for some you really have to be deep within the story and characters.

Mafia: it's not just one scene it's an entire game. The transformation of Tommy from an honest taxi driver to a ruthless criminal is sad (Mission: Better get used to it). Then there is Paulie's death, knowledge that Frank is dead too and finally Tommy's death.

If you had bothered to read the opening post instead of just jumping in and calling people tools, you would see that the OP mentioned MGS3.

this is not sad but madness in dragom ball raging blast(or the others i've played really have the same story) when cell kills andriod 16(big buff one) and hes head is in the floor and tells gohan sometimes fighting is good for the ones you love when (played game before i saw the andriod saga) Cell Crushed his Head my Mind Exploded like gohan and kicked Cells ass with all i got.

Fallout 3 - Seeing your dad sacrifice himself so you and the rest of the project purity team can escape.
inFAMOUS - In inFAMOUS when you have to make the choice to save Trish or let her die only to realise that she'll die in either the Good or Evil option.
Mass Effect 2 - Not really sad but it is horrifying to see Yeoman Chambers get broken down and fed through the tubes to the Human Reaper in ME2 right before your eyes.
Mass Effect 2 - Losing any squad member in ME2 during the Suicide Mission, sh*t is emotional man.
Uncharted 2 Among Thieves - When Elena nearly dies by Flynn setting off a grenade near the end of Uncharted 2.
GTA Vice City - When you find out Lance is actually working against you in Vice City.
Killzone 2 - When Rico kills Visari in a fit of rage at the End of Killzone 2 and you realize that there is a massive Helghast fleet and that the ISA are stranded on Helghan.
Assassins Creed Brotherhood - Seeing Desmond stab Lucy at the end of AC: Brotherhood against his will.
Halo: Reach - Starting to see Reach get glassed by the Covenant as you fly around New Alexandria helping the Evacuation
Half -Life 2 Episode 2 - Seeing Eli die at the hands of an Advisor at the end of HL2 Episode 2 as you can't do anything to stop it.

There are more but i can't think of them, and yes I know a bunch are from this generation of games, I have a bad memory when it comes to endings.

Oh and paps, care explaining the bit at the end of Gears 2 that was sad, it's been so long since I played it.
