I think I know a couple. 1 may have already been said though.
In the police station in Los Santos, if you go all the way to the back of the entrance hall, turn right and go all the way down into the holding area for the prisoners, the furthest most cell will be in a riot, where you'll have cell mates fighting, smoking cigarettes and the such.

A sexual reference that may or may not have been shared is for a construction company.

In downtown LS, there is a contruction sight, you can tell by the tall, yellow crane sticking above the buildings. The company name is StarBalls Construction.
This could be in reference to the animated adult movie by the title of StarBallz. It's animated movie featuring charecters that look exactly like Goku or Dragonball Z, Sailormoon, and several other very recognisable people.
It's basically just a sex movie, which gratuitous sex scenes and no real story line.
As George Lucas himself stepped in to block the relase of the movie to the public, this maybe a joke by the Rockstar Programers.

Whether these are new are not, I don't know, but I'd thought I'd add them just incase.

I don't know whom to adress this revelation to, but as far as I know (read, that is) the letters C and K on on of the tallest Los Santos building that appear at certain hours are still a mistery, but what if the building is somehow connected to the cigarettes named "C&K" (reference to "L&M")? I bet those cigaretes can be found in many places, but I came across them in the Pizza hut near Grove street (tatoos and barber across the street) Maybe there is a main "L&M" building in Los Angeles, but thats for you to find out for I'm a european myself so I wouldn't know.
