It should be there as you have the same graphics card as me. It may not be in the exact same place that I mentioned so have a look around BIOS.

Different platform and brand of motherboard will have different terms for their bios settings. I've took at the manual and for that ASUS M4A88T-/USB-3 board, the closest I can see with that "fixed" option is GPU Booster under the Ai Tweaker Tab. This option is for the onboard graphic. Set to Enable and the system will automatically adjust the GPU clock, set to Disable and you can manually adjust the clock settings yourself.
The other option for manually adjusting your GPU clock when you want to to the Enhanced iGPU SpeedStep features is to set GPU Booster to Enable and set iGPU clock with Enhanced iGPU SpeedStep to Manual

While your in that area, you may want head over to CPU Load-Line Calibration and set that from Auto to Disable

I don't think my problem is about the GPU clock, nor I need to go onto BIOS to change it, I can easily go to Catalyst Control Manager and adjust it myself. Although I can't do so because I still have the stock cooler.

You do not want to run San Andreas at 100 FPS, because if you do, the game will not run normally and the game's physics will become unpredictable. Aim for no higher than 40 FPS.

I've been playing SA @ 60FPS for ages and I don't remember any significant glitches. GTA3 glitched a bit though.

Have you ever tried reducing the game's resolution and SFX visuals to the lowest settings? I know your PC is more than good enough for the highest settings, but the first thing you might wanna check is that if you PC can actually run the game at 100 FPS. You did point out that you get 70 FPS sometimes so it's not the refresh rate that's the problem.
