I managed to steal the invincible Mothership from Black Project. However once I get it into a garage and come back it has lost all its properties. How do I get it to keep them?

You can't.

You need to save it in a garage, in which other garages nearby will not be used, then you will have better luck in keeping the body paint.

I kept the body paint I just lost the properties like damage proof, bulet proof, etc

Bump of an old topic - has anyone tried Parachute Damage to knock off the locked door yet?

If the doors are locked then the parachute trick won't knock them off. And if the doors are not locked then I don't see why pushing with another vehicles would be necessary, so I suspect they are, but it's been a long time since I tried to collect this vehicle.

I think it's not a question of locked or open doors here, but it's just that the action command for CJ to get in the vehicle is disabled here.

I thought though the Chrome Yellow Burrito was attainable via Parachute Damage, no? I realize you would still have to fail the mission somehow to end it, so while in a garage - running in flames and entering this vehicle would do. It's somewhat a pain to push it with a Rhino.
